I've been looking in PCA, I haven't seen an option, I don't know if there is a native option in phpbb or I should do it in phpmyadmin, for example.

Did you try optimising the database which should clean up the database of unused or fragmented data? Deleting data just leaves that space blank, optimising should make that space available. When you run optimise make a note of the size reported before and after optimising.
