You can't use ASCII for binary files, it will corrupt the header. As I'm sure you are aware phpBB stores files without extensions, the exception being any files uploaded to your old software or if you had attachment mod prior to phpBB 3.0. For Filezilla you need to go into the settings and change the default behavior to binary, for whatever reason they chose the unsafe mode of ASCII for files without extensions.I tried several times with FTP set in passive, ASCII mode to download the/filesfolder but seems not to work correctly.
For other FTP applications you can simply use default settings, they default to binary for files without extensions which is safe for binary and ASCII files. Note if you are using SFTP it's binary only and you won't have option to use ASCII.
As far as missing files the FTP service on the server may limit how many files it will read into a directory, usually 10K. Even trying to transfer the directory itself and you will still only get 10K. Use SFTP or change the configuration on the server.
